They are:
1) Trojan.Spy.BI
2) Trojan.SecondThought.C
3) Adware.1088
 
I'm not sure what I should do with these.  When I did a scan, some of them were moved, and some weren't.  How do I get rid of the ones still there, and is there a way to completely clear them from the quarantine?
 
I'm new to this kind of stuff.

To delete the files Bullguard quarantines just open Bullguard's Console, go to Antivirus, click on the Quarantine tab, click refresh and then choose every file located there and click delete.

Have you sent the vscan.log report file to Bullguard's support team yet?
